The word appears to date back to the Middle English period (c. 1320), when the term was "cunte" (meaning female genitalia). Linguistic links are to the Old Norse kunta (from the proto-Germanic kunton). Though the Latin "cunnus" (also female genitalia) seems similar, evidence suggests that the root is Germanic, not Latin.
Arguably the first appearance of the word was a London street c. 1230 called Gropecuntlane (how great is that!), presumably a street frequented by prostitutes.
The term has been avoided in public speech since the 15th century, has been considered obscene since about the 17th century, and has been used as an insult toward women since about 1929.
As for *why* it became considered so vulgar, I'm not sure. I'll see if I can find out, though... Personally, I love the word. The hard consonants require you to put a whole lot of power behind the word, which gives it the same kind of thrust (pardon the pun) as, say, "cock".
If you're looking for interesting terms for vagina, try Dutch, which has things like vleesroos ("rose of flesh") or liefdesgrot ("cave of love")...
